Let's say for example I wanted to run something that isn't an ISO. Something like KillCMOS. How would that work since it's an application?

Some basic info…
EasyBoot major benfits is - AND ARE STILL – the ability to in an extremely easy way launch floppy images.
In fact, EasyBoot can even launch compressed floppy images (***.zip) using memdisk as menu command.
The huge “step-up” advantages to launch ISO-files as they are – is from mixing the power of Easyboot and grub boot-loader.
I saw the potential in this and created a bunch of scripts to directly support Easyboot.

Anyway back to your request.
We are talking DOS floppy-images.
If you already have software working on a “real” floppy disk (are you still using these?) - Then start EasyBoot and press button “Tools” and choose “Create floppy image”.
EasyBoot create a floppy image for you and automatically place created image in folder “ezboot” (folder ezboot is the “boot-folder").
Use menu command: run “name_to_floppy”  (look in folder ezboot for your floppy image – it should be there now)
However, if you do not have any floppy or DOS-files, then follow guide-lines below.
You have to create a DOS-floppy-image.
Test this:
1. Create a new folder “reset_bios”
2. Activate my script “easyboot-kicker-image”
3. If you are missing DOS-file, you use link in script and download “Windows Me Custom, No Ramdrive” and extract DOS-files (you may need separate tools for this) to folder “reset_bios” including also a copy of “killcmos.com” in same folder.
4. In folder “reset_bios” start edit “config.sys” (use notepad) delete everything in “CONFIG.SYS” and the same to “autoexec.bat” (right-click and choose to “Edit”) but put in line “KILLCMOS.COM” (no quotes) and save autoexec.bat
5. In script, use “Create new Dos-Floppy Image" and adjust parameters for where to put created image and where your DOS-files are (path to the new folder “reset_bios”)
6. In script put in a nice name for your new floppy image – how about “reset_bios”?
7. Create image Note: you automatically get the right menu command from script (you can copy and paste it into EasyBoot menu)
8. Create ISO in EasyBoot
That should do it 
However I’m extremely curios if this can work 
Eeee... - can you be the “test pilot”   to se if works – and report back
